In particular, note that what changed (starting in r7499, and so just after
the version used in that paper) is that you are able to separately able to
specify the overshooting parameters associated with convective cores (which
have only an "above" parameter) and convective shells (which have an
"above" and "below").

You may hit a few other controls whose names have changed between then and
now too.  (For example, I see terminal_cnt which is now terminal_interval.)
