You can modify the source code that lives on your own machine however
you want.

If your change corrects a problem or adds a broadly useful feature, and
thus should be made a part of future MESA releases, you can send a
message to this list explaining your change.  You should attach a patch
file or the modified version of the source code file.  Then the
developers will take care of checking and potentially making the change.

If you modification doesn't make sense to live in MESA, but still might
be useful for others, it can be included in the "Add-ons" listing at
the MESA marketplace (http://cococubed.asu.edu/mesa_market/add-ons.html).

P.S.  Before fiddling with the code, we usually encourage people to use
hooks or other features, but as far as I know, there's not a good way to
do user-specified pycno rates right now.
