Your inlist contains a condition that MESA will stop at, but before it gets
there it will reduce the timestep so as to not overstep the exit condition.

Try removing these lines from inlist_pulse:
      xa_central_lower_limit_species(1) = 'h1'
      xa_central_lower_limit(1) = 0.001

      when_to_stop_rtol = 1d-5
      when_to_stop_atol = 1d-5
