You don't source ./install script, you need to source ~/.bashrc (but only if you haven't close and reopened the terminal since you last edited the ~/.bashrc file)

You are using bash you so don't want to source the csh version but instead the sh version:

source $MESASDK_ROOT/bin/mesasdk_init.sh

When you are running the ./install script you can run:
./install | tee build.log
So the output is sent to your screen and to a file "build.log"

So I moved the path variables to ~./profile, went to the ~/mesa directory, executed the ./clean and then the source ./install. This shows a bunch of code then force closes my terminal before I can read it. So I instead tried ./clean then ./install, which gave me the same errors as before. But now the echo $MESADK_ROOT gives me the correct path.

So I tried ~/.bashrc instead (~./bash_profile is empty) and gives the same results. Except now it gives me this warning when I open a new terminal:

bash: /home/nwinsor/MESA/mesasdk/bin/mesasdk_init.csh: line 25: syntax error: unexpected end of file

This error also popped up when I had restarted my computer when the path variables were in the ~./profile file.

How do I resolve this?

So the problem is your not using the sdk compiler.  Your path variables you probably don't want it in /etc/profile instead try them in ~/.profile (or ~/.bash_profile or ~/.bashrc i never remember which) but make sure you source the file afterwards before trying to compile mesa, as it looks like it hasn't read the variables (that is why echo $MESASDK_ROOT is empty). And also do a ./clean before trying again to remove old compilation files.

I have tried to trouble shoot this, and I think it has something to do with my gfortran? No luck changing the shell start up file in various ways.

I'm running Ubuntu 14.04, and when I enter    echo $MESASDK_ROOT    it gives me a blank.
