I understand the frustration with the old(est) solar mixture still hanging there. Looking at page 1073 of Rogers & Nayfonov (2002) <http://iopscience.iop.org/article/10.1086/341894/pdf>, you read that the OPAL (hence MESA’s) EOS is based on the Grevesse et al. (1991) solar mixture, truncated to six elements only. Furthermore, this composition does not even exist among the standard options in initial_zfracs; perhaps GS93 is the closest match.
The point I want to make is: our choice of mixture, EOS and opacity tables are not perfectly consistent. 
To which extent this influences our confrontation of stellar models with data, is yet, another (exciting) story.

Certainly, a more knowledgeable person than me (certainly Frank) can comment on this too.
