Hi Hugh,
You may need to upgrade Xcode and the command-line tools. After upgrading Xcode, run
	xcode-select --install

You will also need to reinstall Xquartz; alternatively, try

	cd /usr
	ln -s /opt/X11 X11

Yosemite moves the location of the X11 libraries from /usr to /opt.
