It all depends on what you are trying to do. 

If you just want to find a way to get on with your research, then it will probably be a good idea to look for a way to use run_star_extras or "hooks" rather than making changes in the private implementation files.

If you are looking for information about how something actually works, then definitely look at the code in star/private.

If you would like to contribute to the development of the code, that's great -- try out new things by modifying files in star/private and then once you have something that works we can discuss getting your changes integrated into the standard mesa release.
